Hmmmm, don't rly know. I'd have to say Half Life 2 has a cool story, but then also does Halo. The Elder Scrolls has a richly detailed background and mythology like JRR Tolkien's Middle-Earth legendarium (though not as detailed) which adds to the game.
Trying to think of one I immediately got right into.....

STALKER had the potential to have a KILLER story, pity they blew it. Such a good setting and atmosphere, it could have been the 2007 game of the year if they had fully realized their original vision.
Still what was left of the game is plenty fun.

Theif series, but more importantly the mods.

the story was spread pretty wide between each chapter of the trillogy, and this opened up some opportunities for home-style game devs and their mates to fill-in some of those gaps while keeping in with the theme (like that was hard).

There were more user-made missions made than the actual game, but you can't have one without the other I guess. I do wish the last chapter had a better engine than the XBox convo.. I spent a week off taking a good stab at an old story I wrote ~5yrs ago and I was totally in need of a whole team of people to execute it all =(

Damn I wish still 18 and had all the free time in the world to get into the fun side of gaming again

halflife did have a pretty f***ing epic storyline, half life 2 lacked the coolness of the first halflife title.

more recently though cod4 had a great story which was pretty suprising.

edit: read it again, haha, its so lame. I remember a quote while Quake was still getting developed; I think it was American McGee - someone had asked him on irc what the story of Quake was. He said something like: "Story? Ha. Hahahah. HAHAHAHAH."

I'd say Final Fantasy 7, 9, 4, 10, 8 in that order. 10 wasn't really very good, it was just well told with the sweet graphics and voice acting etc. FFVII with DX10 level graphics and sound would be THE greatest game of all time, but Squeenix said they wouldn't do it as long as the original FFVII was playable on a current gen Playstation. Well, PS3 just lost its backwards compatability on Aus... COUGH UP SQUARE!

Lufia II: Rise of the Sinistrals also had an amazing story line, I say it'd be between FFVII and FFIX. The MGS games also tend to be a good yarn.
