Anonymous is not a bunch of religious bigots.
With Anonymous' recent stance against the Scientology Organization, some have leveled this charge against Anonymous. As stated earlier, the label of Anonymous transcends barriers of faith and is used by members of all religions. Furthermore, while individual members of Anonymous might disagree with the beliefs of Scientology -- as is their right -- the current protests are not directed against the faith but against the Scientology Organization and their questionable actions and policies.

My point is... why are they targeting the Scientology Organization ahead of others? I had a quick look at the page to see specifically WHY they want to take down scientology and saw this:
Goals

* Save people from Scientology by reversing the brainwashing and helping Scientologists realize that the Church of Scientology in its current state is a vast money-making scheme under the guise of "religion." Everyone has the right to freedom of religion, but religion should be free.
* Gain experience of performing operations on a global scale.

Just so absolutely everyone is clear of what is going on here.

4chan's renowned "Ass of the internet" /b/, is raiding scientology, however since some videos were posted on youtube, under the premise of rules 1 and 2 of /b/ (which I am in fact now breaking, since /v/, /tg/ and /w/ are superior) it was not known to most people that anon = /b/tard. People are now interested in this new "anonymous" phenomenon and have begun to rally to it's banner under the "hatred" for a religion that's "magically brainwashing people into paying it money".

TL;DR:

The raid on "the monster of all religions" is being led by /b/tards, child pornographers and furries.

Billy do you know much about scientology?

I knew a bit plus have seen the damage it can cause firsthand - it nearly cost one of my mates his life.

So I read into it a fair bit after the anon v sci s*** appeared. The organisation as a whole is pretty damn f***ed up.

Although all religion = bad, most are relatively harmless (the followers live normal lives and aren't sapped of everything).

Scientology on the other hand attempts to take all the money and belongings of its followers in exchange for spiritual enlightenment (after all, what is mere wealth compared to total knowledge and happiness?). They encourage all ties be severed from family, friends, and anyone who is outside of the brainwashing that might have a rational thought along the lines of "Scientology is a cult, they're taking everything you own, you might want to go somewhere else for your philosophy".

Unlike other cults, Scientology is actually succeeding globally and getting powerful enough to have their way in censoring the world to hide its true nature under the threat of major lawsuits from extremely talented lawyers, thus the Tom Cruise video was pulled, and so we see the rise of Anonymous against Scientology.

The longer we leave them as they are, the more powerful they will get, the more likely it will be that they will come and target you somehow. As much as it sounds like a crazy conspiracy theory, the truth of the matter is you are an individual, and they are a great many that act in secrecy to avoid detection when they do go after people. And they do it under the guise of things like "We are the authorities on the mind", "You're either with us or against us", or "We simply want to make the world a better place, and only we can do that".

Christianity can stay, Scientology must be exposed and disposed of.

I suppose the argument is, you can't hate one stupid religion if you don't hate all stupid religions. Fundamentalism is just regular religion, evolved through insanity and/or delusional psychosis or some other s***.

Probably.

You appear to make the same point though in that fundamentalist beliefs are quite different and possibly more bizarre than the original religion. The problem is that people label them all the same (maybe due to misunderstanding or misinformation i dunno), which in turn may unjustly give the religion a bad name....bring on the hate.
